A friend of mine that works for the National Wildlife Disease Lab/Health Lab told me that West Nile Virus should be a greater concern for Purple Martins than Bird Flue. As we've seen, West Nile Virus hasn't affected martins much. We don't know this for sure, but I trust this guys background and word. Let's keep our fingers crossed.
IMO we should take precautions when in close or handling any fowl including wild birds, nests, and any airborne particularly that we may stir up. Who knows what could be in there. I always wear a dust mask or respirator and gloves, especially during clean outs. Why take a chance????
